Hopefully I can get answer or someone who’s experienced this before. So I applied in February and got my PPR email on the 6th June. However I renewed my passport while I was waiting and still waiting on the passport to arrive sometime this week but my deadline is 4th July. Anyone has an idea how to gp about this or been in the same situation before?

If you get very close to your deadline, send a message about your situation and ask for an extension. You probably won't receive a response, but it should be OK.
Then, when you get you rnew passport, scan it and send via webform, and inform them when the passport should arrive. And send the passport.
