However, I recently had to get a new passport since the old one expired. The PR application was filed under the old passport number.
Does this jeopardize the application in any way? How do I go about communicating this change to CIC?

It wont hurt your process....they know the expiry on your previous passport. All you have to do it to submit new passport once you get passport submission request (PPR) from your visa office.
