I live in the United States and have permanent resident status here (a green card). I have lived in the US for the last 14 years. We submitted all of our paperwork from outside Canada and the address I provided is my address here in the United States. I sent all the paperwork withmy medical from the authorised doctor in the US, the FBI background check, etc. My partner who is my sponsor just got an email saying his part as a sponsor has been approved and the paperwork has been sent to the Canadian Embassy in Lima, Peru. This is where I am very confused. Shouldn't the application be processed in the US and not Lima? Help please!!!

In your case yes, it should have gone to CPP-Ottawa where US residents outland apps are processed from.
However CPC-Mississauga can basically send your application wherever they think is the right office location, whether that's your country of residence or country of citizenship. The applicant or sponsor can make the initial request, but the final choice of office is up to CIC.
So you can now either let the application continue processing in Lima, or you could send a request to get the file transferred to CPP-Ottawa. Just note that to transfer a file between visa offices can cause delays in the process. I know others have had this happen from this forum, so hopefully others can advise on the best way to make this request.
