Hey, My wife and I are in Canada right now, I am Canadian and she is American. We came here Sept 2013, and applied in January 2014 for a Visitor extension, I thought I had reapplied again this August to extend her stay but the application did not go through (as I just found out going through paperwork online). Her visitor visa expired in September and we are going to visit her parent in the states for Christmas. What complication will we have when we come back?

The application did not go through meaning she got denied or CIC never received it? If CIC never received then she is now an overstay. You will have to explain when you return, have proofs you tried to send renewal application. Doesnt mean she will get back in though, she may be denied entry.
I applied online (but there is no record of it online). We want to apply for a spousal visa as we were planning on staying in Canada now. Can we apply at the border or should we send in an outland application and show then documents about it and hope they let us in while it is being processed. I just don't know what to do.
I have documents I edited with the dates a validation stuff they want we have not received a letter of dismissal or anything. I just discovered this today.
What do you mean by "spousal visa". There is no such thing like that.
In fact if she is a USA citizen she is not eligible for a Visa, so you couldn't have "extended a visa". What you extended was her "visitor status", which is completely different from a visitor visa. Make sure you get the difference for both terms.
