I was working as an IT Specialist from January 2015 to January 2018 in Toronto. Currently on a 1 exclusion order in my country till Sep 2020 due to over staying after work permit expired.
Hypothetically If I recieve an ITA in November 2020 will my 3 yrs experience still count or will I have to apply under the Federal Skilled Worker class.

Your question is confusing. You would set up one Express Entry profile. Depending on your work experience in Canada, you would then qualify to receive an invitation under FSW and possibly also CEC. These are not two separate application processes. You set up your Express Entry profile and then IRCC issues you an invite based on your qualifications.
I think you will qualify on both CEC and Federal Skill work Class. However, Express Entry would pick CEC as your category as CEC comes over Federal Skill work class and you can still get points your work experience in other country.
If you have worked over 1 year in canada with NOC 0,A, B you should qualify for it. I would also add, you might get a if you were asked to leave canada or exclusion order issued. DO NOT forget to say yes and all the reason or other information. Many say No and later they are rejected and gets banned for 5 years( This question might be in the end when you get ITA and apply for PR) don't remember but watch out and be honest ( they already have you information so be Honest).
