Now that I'll be getting a new SIN, I was wondering about a few things.
1. In 2016, I had an open work permit and did some work for a few companies. When filing my taxes for 2016, will I file with my old SIN or my new? Since my SIN at the time was my temporary one.
2. Now that I'm a permanent resident, is my old temporary SIN immediately invalid? Or does the old SIN only become invalid after I receive my new one? I can't seem to find any info on this specific question online.
Generally you would always use your new SIN as information will be linked automatically.
I'm not sure which SIN you should use when obtaining a new SIN during the tax season(Feb-Apr).
It's my understanding that if you -just- received it(in the last 30 days) there may be some complications with trying to file taxes electronically.
I've heard from a few sources that it can take up a to a month for all the information from your old sin to be properly linked to your new sin.
Best practice would be to call CRA and ask them what they recommend when it comes to filing income tax.

Your old SIN will be linked to your new one. This should be explained when you apply for the new one. I was advised to call the CRA after receiving the new SIN card to make sure the two were linked (they were).
As for which to use for 2016 taxes... I think it depends on whether you file your return before or after applying for the new SIN. If you go for the new SIN right away, you can ask that too.
