I am a PR and my wife has a multiple entry visitor visa for five years and has come with me to Canada and applied for the sponsorship since November 2014.
Now as she is waiting for the CIC reply and PR, can she leave for a short vacation next September and come back? Noting once again that she has a multiple entry visa for five years.

Geo, the same advice applies as when you posted this question last year. A entry visa is not a guarantee that she will be allowed back into the country. If for whatever reason she was refused entry back into Canada her inland application would be cancelled and she would have to start from scratch again as an outland applicant. Really you and her need to decide whether its worth the risk, unfortunately nobody can give you a definitive answer on the forum as it is completely at the discretion of the CBSA agent on her return to Canada.
