They work with the universities and recognize qualifications. WES does not even a university. They just an agency. Rather work with IQAS or ICES affiliated to universes. They communicated with the universities directly and issue favorable evaluations.

I do not have experience with any other agency. I have experience with only this two. The good thing about WES is they are quicker, cheaper, and they evaluate professional qualifications as Bachelor's Degrees. ICES is expensive. I.e they charge CAD 200 per qualification and they take literally more than 20 weeks. Wheres as WES they take only 3 weeks and CAD 300 or something for all the qualifications. That's all I know from my experience. Hope this helps.
There are only three agencies that you can use for Express Entry - WES, CES (the ICES the other poster is referring to), and IQAS.
IRCC will not accept an ECA from any other agency (there are exceptions for physicians and pharmacists (and possibly some other special professions), they go through a different process. )
