We have registered our marriage in Canada in August 2012, so I can apply for my husband's PR before our religious ceremony happens in November 2012 back in India. But we couldn't apply for PR application till date. Currently I am residing at USA with my husband on H4 visa.
Now I have marriage certificate from India as well when we went through religious marriage ceremony.
For PR application of my husband, which marriage certificate should we use ?? (for November 2012 ceremony we have more on paper proofs of our marriage like wedding invitation card, photographs etc)

I would include both. The first one is the date you actually got married; the one in India is the religious ceremony you had because you wanted to follow your traditions and wanted family to participate (or whatever the reasons were). Just explain in the application. Lots of people have two ceremonies, for whatever reason - but often for religious reasons.
