I have sufficient funds in my bank account but it is held jointly by my mother and me with me as the first holder. That account is not valid for Proof of Funds.
Can I now open an account on my name and transfer funds from my joint account? Will that raise a red flag since that will be a newly open account with no 6 months balance?

You should use a newly opened account only once 6 months have elapsed. Else, like you said, a red flag may be raised.
The simpler(and quicker) thing to do would be to remove your mother as the secondary holder. This would make your existing account valid for POF.

They say it isn't possible to remove joint holder. I have Fixed Deposit on my name which make up the required amount. But that FDR is also recent and is not 6 months old. Should I attach FDR as PoF instead of waiting for 6 months?
