Applicant resides in Kabul Afghanistan. Letter sent to submit passport for visa mentions the VFS global in Pakistan. Can the applicant send the passport through VFS office in Kabul??

Probably. Check with them and see. In most cases can be done by courier if the local office can't take, but local conditions may be different.
