My sister and I are both students (on study permits) in Canada. I recently arrived in Canada and haven't opened a Canadian bank account yet. Would there be any issues if she pays my Fall term tuition fee?

Ask your sister to send you a screenshot of the payment receipt. I suggest you email the finance department of your university, mentioning clearly that your sister paid the fees on your behalf. If they request any information, you have the screenshot handy and can provide to them if you feel it is necessary.
