I am currently working in Canada from July 2013 on a Closed Work Permit valid thru July 2016 (3 years). This Work Permit was issued based on an approved LMO with an employment duration of 2 years. Though the employment duration on the LMO was 2 years, CIC issued a Work Permit for 3 years. In this situation, does my employer have to apply for a new LMIA after completion of 2 years or is it not required as the Work Permit is valid for 3 years?

Not required if your work permit is valid for 3 year for that employer.
You don't need to apply for LMIA. You should apply for PR through CEC category.
