In part C question 3, it asks "Are you living together now?" to which we ticked the "yes" box and gave details.
The following question 4 asks "If you are not living together, have you visited each other during your relationship?" (yes and no boxes with explanation if no).
My question is what do we tick here? We are currently living together. (Im in Canada as a visitor while we work on our PR). We have been in a relationship for several years. We moved in together over a year after we began our relationship. We also lived apart for awhile do to circumstances out of our control but remained in a strong relationship. Since we are living together at this moment, do we just skip the question or do we answer it as in "did we visit each other WHEN we were not living together?"

You said it yourself "We are currently living together", even though you're in Canada as a visitor. Besides, since you are applying with an Inland application, it is a requirement that you be living together in Canada.
Answer yes and move on, so that you can get your application submitted!

If yes, I need to provide visit details, and if I answer no, I need to explain why we didnt visit each other during our relationship. Since I answered yes on the previous question, this question should not apply to me so I'm concerned what to do.

The correct answer is not applicable of course but they don't provide that option. Do what you want and just write short explanation in the box if you're still concerned. They won't send it back because of their poorly phrased question. Personally I'd mark it yes and leave it blank.
