If I have already applied for Express Entry and now apply for Student permit. Does having applied Express entry affect student visa application?

Both are separate application types. One application does not effect the other one.

But doesnt the Express entry show immigration intent? The student visa is given to someone who IRCC believes will return to their country after finishing their studies.

No, Canada is not like the US in this regard

"The existence of 2 different intents is not, in itself, reason to refuse a temporary residence application.
