We are currently living in Canada for 2.5 years now.

Recently, the I-140 was approved after a long period of time. Now, if my organization files an H1B and I get selected in the lottery, will it impact my Canadian citizenship prospects?

Meeting eligibility for Canadian citizenship is separate from your US status. As long as you qualify for Canadian citizenship, and can prove it if dragged thorugh Residence Questionnaire, why should there be any issue?
