My wife originally entered Canada in May 2022, she has a piece of paper glued into the passport from the visa issuing office and a piece of letter size paper with the permit details.
Her passport expired during her stay, so she renewed her passport and student permit. The new passport did not have a new visa inside of the passport, but she was given a new letter sized piece of paper with a valid student permit until November 2024.
We left to visit family for two weeks and now she was denied boarding to come back to Canada, because the new passport did not have an updated visa attached inside.
Shockingly, one other unrelated person was in the same situation.
Does she not have a visa if she has a student permit!?
A visa (TRV) and a study permit have different purposes. The visa allows you to travel to Canada; the permit allows you to study in Canada. It seems like your wife does not have a valid visa (TRV). The TRV glued in the passport and the study permit expired when the passport expired. Once in Canada, you don't need the visa to be valid for the duration of your studies, but the study permit and passport must be valid.You did the right thing by renewing the passport and extending the study permit but you also needed to apply separately for a new TRV in order to re-enter Canada if you planned to go home. If you apply for a study permit outside of Canada you will automatically be issued a TRV to enter Canada. However, if you apply for the permit inside Canada you will not be issued a TRV because you're already in Canada.
A TRV (visitor) is required so she needs to apply for one. She has a permit to study in Canada but not a TRV to enter Canada. Two different applications and permits/visas.
Where is she now because processing can take months as well as passport stamping? Can she study outside Canada online while waiting for visa?

As others have said, she needs to have a valid TRV. She was correctly denied boarding. She should apply for the TRV asap. The student permit allows her to study in Canada. It does not allow her to re-enter Canada if she leaves. She should have applied for and obtained the TRV before leaving.

She cannot renew her study permit outside Canada. She applies for a TRV to re-enter Canada. 6 week is an estimate and may take longer. The issue is if she doesn’t get the TRV (and she needs to factor in passport stamping) before November 3 then her study permit expires. Then she can no longer study until a) she enters on TRV, restores status and reapplies for a new study permit or b) waits outside Canada for TRV and if longer than November 3 then applies for a new study permit outside Canada.

So are you in Canada? How long have you been outside Canada? You are supposed to remain in Canada during inland sponsorship. All you can do is wait and see if TRV is approved. Even if permit expires, she can enter Canada as a visitor but she can no longer study.

Yes, I returned to Canada today and she stayed in her home country due to this problem.
We understand that we are supposed to live together in Canada for the duration of the application, but we were under the impression that a two week vacation to visit family together would be permissible and obviously did not plan for this.
The problem is her passport expired while she was in Canada and since it was renewed, we were not issued a visa and did not understand the visa/permit system fully.
I understand that she cannot study until the permit is renewed, but if she can atleast come back to Canada and have valid TRV status while the PR application is being processed then we can stomach that.
She would be applying for a TRV for study purposes correct? This is different from a TRV for visitor purposes?
