However I've recently realized police certificate of Japan can take more than 2 months.
Can my application be rejected if I'm not able to include the police certificate at the time of submission?

Though I concur with CanadaWeCome, there was another thread where members were cribbing about unnecessary delays in getting a Japanese PCC. If possible, apply for the PCC right away without waiting for CIC to send you a request.

I was one of them and I went to the Consulate of Japan in Toronto today.
I applied to EE one month ago and they will probably request a PCC from Japan since I lived there for one year.
But instead of waiting and wasting time since it takes 2 month to get a PCC from Japan, i went to the Consulate of Japan to request a PCC.
Knowing that the Consulate would request a letter from CIC I downloaded the form from the internet.
(sorry I am not allowed to post link but it's called Request for Police Certificates/Clearances and Authorization for Release of Information)
They asked me to have my fingerprints taken at a Commissionaire (it cost me $40 + tax).
So, I would recommend that you apply to EE and ask for a PCC from Japan right way and submit it to CIC once they request it.
