I am a dual citized. One of a country that requires a visa to enter Canada, the other one is a EU country with the ETA.

TLDR — Will border control ask unwanted questions if I wanted to enter Canada with another passport, not the one my study permit was issued for?

I received my study permit and my TRV with the visa-required passport.

However, I am considering buying a ticket that would require transit through London, which I can only do with my EU passport. So, I would have to board my flight to Canada with the EU passport.

The question is, will there arise unwanted questions at border control if I wanted to enter Canada with my EU passport, but received my study permit documents and TRV with the visa-required one?
 
Are you planning to exit the airport in London?
You are exempt from the transit visa requirements if you have a visa for Canada, you might even be exempt if you plan to exit the airport under some conditions see https://www.gov.uk/transit-visa/overview

Or travel with your EU passport but enter Canada with your TRV passport.

You can provide whichever passport you want when you get to CBSA.
