I received my PR card about 2 years ago but I returned to India. Have not been to canada
in those 2 years.

I am going in september 2013.

.Can I face any questions at canadian immigration why I was away for so long?
 
Sure. It's their job to ask questions.
 
You are allowed to be outside Canada for up to 3 years in any 5 year period. They may warn you about making sure you meet the residency obligation.
