I have submitted my application but as my company do not provide employment reference letter so I attached cover letter and supporting document. Will it be a problem ?
Do any body receive medical without providing reference letter.
You will be requested by CIC to provide reference letter once AOR has been issued.
Also it depends up on case to case basis. There were few of my friends got PR without reference letter and others were asked to letters or rejected.

Yes , you did good by providing cover letter for this and supporting document to fill gap of ref letter.
I also have not submitted Ref letter but my eligibility recommended passed (confirmed from GCMS note)
One major document in this situation is rejection mail/letter from your HR/manager stating according to company policy they can not issue ref letter.
In my case this letter played major part as VO clearly mentioned in note "PA employer don't provide Ref letter, so he can not submit , refusal mail printput from HR atatched with application " recommended passed

But I will suggest drop a e-mail to your HR and take rejection in written , If CIC hold or ask for ref letter that time you can send that with cover letter.
