I was getting my file ready for FSW 2014 and realized that I do not have class 12th certificate which is issued from CBSE. I do have my mark sheets and provisional / transfer certificate. My consultant is telling me that it is a mandatory document and he will not be able to file my papers in absence of that. I do have my Graduation / post Graduation certificates.
He has told me that I would have to get an affidavit made that either I lost it or I never collected the same from school.

I suggest you to get some letter or duplicate copy of your 12th from the board. CBSC can trace from your last name or DOB or school name.
your school/college will have the records of your education, affidavit may raise so many questions for Visa Officer and there may be so much delay in your process at VO.
