I am getting marry in November. My fiance studied 4 years in Australia. He is indian citizen. Last year in australia, he applied for protection visa, which was refused. After that he moved back to India. Does that refused visa could harm his spouse visa application for canada. Please suggest something

It would show that he is determined to live somewhere other than India. You should be sure it is disclosed on his application because they WILL know about it. Be prepared for a likely long processing time as they will want to investigate evey nook and cranny of your relationship to determine it is a real marriage and not one of convenience for him to leave India.

Protection visa, I'm assuming that means refugee protection also? Yes in that case, that will affect your visa application in a big way, longer processing times, and you will definitely get an interview.

Your case is going to be difficult,
will be a lot of questions, and get ready to answer all the red flags,
be honest and don't hide anything, and work in justifying the red flags....
why he applied for protection Visa ? and then went back to India.... ?

Make sure that both families are in the wedding and you keep record of everything....
