I completed my express entry and I got a low score of 361. I noticed that my human capital education is 0 and my skills transferable for level of education and certificate of qualification is 0. Why could this be? I have a masters degree in software engineering and I have 5 years of work experience. What am I doing wrong?

If you're not getting the full points, then you're answering one or more questions incorrectly in your EE profile. Start by re-reading all of the questions and your answers carefully to make sure you've answered everything correctly.
I guess your education was not from a Canadian university? Then you need to get an ECA for your degree and enter its reference number when you create your EE profile to claim points for education.
I think certificate of qualification is some special thing like a certificate for specific professions.
