I will be applying for my PR under FSWP from Canada, however i might have to leave Canada as my status as temporary worker is soon to expire!

I am confused as to which visa office do i select? CPC - OTTAWA or my home country's visa office?

You can choose either ottawa or your home country. You will have an option to change VO later on if you have to leave Canada before getting your visa.
