I went to flagpole to confirm my PR. They said PR card will arrive in few weeks. But few days ago I got email stating..
This letter is to inform you that your photo submission has been received by our office. The photos submitted to this office do not meet the required specifications. Your Permanent Resident (PR) Card cannot be issued without a compliant/acceptable photo.
This was taken at Costco and I thought it was fine. Should I go to different Costco branch or find another store?

I would say find a professional photographer and then take photos. Also, based on some posts here on the forum photos at PR card stage are accepted / rejected by a "machine". Some people think that photos may also sometime get rejected when the photos have "shiny" spots either due to lighting or oily skin. Make sure the photos are as close to your natural skin tone as possible. Your photos typically would look less flattering compared to say when they look when you take a selfie from a smartphone as the phone auto corrects the skin tone. Lastly, if you have oily skin make sure to use some make-up if you see some shiny spot on the photo.

Went back, same dark photos. Got new photos taken somewhere else, way better and natural lighting.

Yep Costco should refund since it was rejected. I think the photos depend from store to store. I took mine at a costco and was accepted.
Are you sure that Costco is giving you passport photos consistent with Canadian specs versus American specs? They are different.

I have got mine from a Costco in the GTA and it was accepted by Passport Canada.
We got ours at Shoppers, very expensive, but the photos were very good and we got our PR cards
