Continuing Ph.D on a Master Study permit

I have finished my master degree and started my Ph.d studies directly using my study permit that was issued while I was studying the master.
Do you know if this is acceptable to CIC? may it cause any problem later when I apply to extend my study permit?

It is not an issue at all. You are allowed to change course/school as long as permit is valid.
