My wife and I are traveling to NYC tommorow by car. She got her citizenship certificate last thursday, so no time for a passport because tommorow is holiday. Anyways, she has a valid US visa in her Colombian passport. Will she have trouble entering Canada with her citizenship certificate when we cross back into Canada?

Carry the IMM1000 with you (the paper they gave her at airport 1st time she came to canada as a resident). This paper + her passport will allow her to enter canada through a land port of entry with non commercial carrier (I mean with your car, not commercial bus). Actually we did this my wife and I when she only had that paper (not her resident card yet) and she was allowed to enter back Canada.
Can't tell about the citizenship certificate, if she can use it to enter canada (she can always take it with her, doesn't hurt)

I agree with canuck_in_uk. A Canadian passport is not required to enter Canada by car. A Citizenship Certificate and Colombian passport should be sufficient, though it may help if she also has a Canadian driver's licence or ID card.
