I'm a daily commuter to USA looking to apply for citizenship. I maintained a meticulous log of travel in an excel sheet. I ordered an entry and exit Traveler report from CBSA (ATIP request) and saw a few entry records missing and a few duplicate records. Did anyone else apply with the similar discrepancy in their CBSA report apply and got approved? Were you ask for additional proof/documents/interview. Should I explain it while applying in the form of LOE?

Happens lot of the times. Take I-94 Travel history and AITP to see if the other covers the missing days. Also not sure which border you've been commuting - Other area to look at is for example: If you cross across BC in PST hours the I-94 and AITP take timestamp based on EST so when I did mine I had a bunch of entries post 9pm but before 12am and they got timestamped with next day. I was specifically asked for these days and I clearly called out its their system. Had the interview - they checked out the travel days prior to my interview time and confirmed all was Ok at interview. Just adds few more days of process. But should be Ok as long as you have all evidences.
