after applying for my sponsor in Canada can i go back to visit him in Japan? or is it important to stay in Canada until I receive any acknowledgments from Mississauga office? please advice. its always highly appriciated.

You can visit, however if you are filing inland, I believe you are meant to not be gone for an extended period in some instances.
Your Acknowledgment from Mississauga will contain the client ID # which is useful to log into ECAS at a later date, but not necessary.
The fact you are applying Mississauga, says it's Outland....
If you are a Canadian citizen, there is no problem you going on a visit. If you are a PR, I believe that leaving Canada during the process for prolonged times prove to be a problem.
From what I understand, a PR sponsorship should remain in Canada during the whole application process time.

You can visit him, and visiting him is a good idea, as it is evidence that you have a genuine relationship. Keep all proof that you went to visit him; he can show it to the visa officer at the interview, if there is one.
