However my wife is not yet qualified..she is still a permanent resident as well as her son (my step-son) who is a minor.
My question is: Can I apply for citizenship together with my step-son now ?
I read on the website that at least one parents of the minor child has to be already a citizen..or will be applying together with the child...however, it doesn't specify if step-father is acceptable.

How can the son qualify when the mother don't? If your step-son don't qualify, it's useless to send his application, regardless of legal relationship.
Also, I've noticed in your signature that you landed on January 17th 2016. So, just to make sure, you do know you have to be physically present in Canada for 1460 days after you became a PR, right? Any time lived in Canada before receiving PR status won't count for citizenship. I'm mentioning this because it's not a cheap process. Better to check if you really qualify before paying the fees.
Minors do not have to fulfil any residence obligations for citizenship. As long as the parent applying does then the minor can be included for his/her application.
