Wait until she gets her PR, then proceed to change her name.

In my case, the only thing I was waiting on to send in my application was the same thing I would need to change my name in the U.S. - my marriage certificate. It would be possible to do that, I guess, but then you're adding time onto the application process because you'd need to wait for the updated passport to arrive, and you have to send in your passport when you do the name change, which could be a problem if you wanted to travel during that window. I decided not to mess with changing my name until I'm done with everything just to simplify the process. I was worried that it would end up messing with the length of time of the background check, as well. Just my two cents.

Yes. The background check is based on her fingerprint. If there are any matches, it will pull up whatever name is associated with it

My wife updated her passport with her married name after we applied in her maiden name. CIC just needed a scanned copy of her new passport e-mailed to them. When she got her COPR, it was in her married name. There was no noticeable delay in her application because of this.

However the easiest thing is to get the passport updated first and then apply. But if you don't want to wait, then you can do what my wife did. Or change everything after she lands and gets PR. Comes down to preference.
 
Can a permanent resident enter Canada with a PR card but no passport? Just wondering because after she becomes PR an wants to update the name on her American passport she will have to give up her current passport, so how would she travel? If she updates her name in Canada to my last name, will her American passport with her maiden name on it still be valid?
