I am trying to upload additional documents, like letter of explanation, recommendation letter, for my PR application, but I find that there is no separate section for uploading these documents.
So should I club these documents with the appropriate documents or is there some other way to do it?

I had the same issue. What I did was, tried logging in and out a couple of times and once it appeared again, I have uploaded a temporary pdf file (which was later replaced with the actual file) just to make it appeared always. It worked.
