Re-entry to Canada is never guaranteed, even for US green card holders. Generally US green card holders have no issues entering Canada as long as it's clear they are just visiting and have no plans on remaining long term. Your wife's situation is a bit more complicated since her name has been added to a refugee application which shows a clear intent to remain in Canada long term.
I think the best answer any of us can give you is that the outcome is uncertain if she leaves. It's quite possible she will be allowed back in but also some chance she may run into issues.
