Even if your dad doesnt want to come you have to sponsor both your parents initially.
It is part of the application process.
In any case you are welcome to apply just for your mother and leave your father out totally
And not have to pay for your father's application or biometrics too.
Nobody can force you to do what you dont want. It is not like an offence or sin not to follow the instructions from IRCC.
I'm in the same situation, and I have submitted the application package. In my case I'm sponsoring my mom, she's separated from my dad for 15 years. I included an explanation letter saying that my mom's marital status is legally separated because we followed ircc guide definition that legally separated is a person that is married but is no longer living with the spouse. And that it should be enough reason to not consider my dad as a dependant. This was also what the cic agent advised me. With it also included is the affidavit of separation from my dad and mom as well. Both notarized. My mom's statement says that she promise she will not sponsor my dad at anytime in the future. And my dad's statement says that he has his own family now and he does not wish to undergo the medical examination..
It's good to include proof that divorce have already been filed. It will make your case strong. For my parents they cannot file it because there's no divorce in the country where they got married, annulment costs so much money and they cannot afford it so it's not an option.

When should I link my parents application to my cic online account to track further updates on it? I tried doing it today but it didn't work.
Do I need to wait for a couple of days to be able to link the application? If yes, what's the ideal wait time?

Sorry I am pretty confused now. In the application IMM0008, I included my dad as dependent and my mom as principal applicant. There is a question that asks if he is accompanying? and I answered no, as he has to take care of family business. Doesn't that imply I am only sponsoring one person but I am giving full info of both of my parents.
I have IMM 5669 and IMM 5406 both filled out for my parents.

You are sponsoring both parents. Your father must be included in your family number. He also must complete the medical. You can list him as non-accompanying if he doesn’t want to come. Your mother can sponsor him if he wants to come later.
