I am guessing AOR [Acknowledgement of Receipt].... how will I be notified of that?
Will I get an email.... do I need to register somewhere....

The next step is AOR. You get it by email.
After that you will be able to log in to ECAS to check the status of your application.
Next status will be IP (in process)

In Physical presence calculator , although the eligibility period is 5 years , I beleive that we have to put the absence from Canada after we became the PR.
For eg ..
If I am applying in Nov-2017 , my eligibility period is from NOV-2012 to NOV-2017.But I landed in Canada only in JAN-2014.
So I should write the absence for the period after JAN-2014.

If you were a temporary resident before Jan 2014 and within your eligibility period then yes you need to include that time.
If first time you came to Canada was in Jan 2014 and as a landed immigrant with PR then your eligibilty period starts from Jan 2014 the day you arrived here first time
Consider the following scenario :
A person has landed in Canada 3 years 4 months back .Before that he was in his home country.
So in the last 4 years , he was 8 months in his home country AND (3 years 4 months) in Canada
So while applying for Citizenship ,does he need to get PCC from his home country ?
Remember he did not stay in any country for more than 183 days after becoming a Canada PR.
